Why endotoxin is not on a peptide purity certificate

A purity certificate reports what a chromatogram showed: how much of the detector response came from one species, usually alongside a mass confirmation. Endotoxin is not part of that measurement and is not implied by it. It is a bacterial cell-wall component quantified by an entirely different assay, on a separate aliquot, in different units, and a material can be 99% pure by area and still carry enough endotoxin to change what happens in a well. The two numbers answer unrelated questions. A certificate that reports one of them has not made a claim about the other, and reading a high purity figure as reassurance about endotoxin is a category error rather than a close call.

What is endotoxin, and how would it reach a peptide vial?

Endotoxin is lipopolysaccharide (LPS), the major component of the outer membrane of Gram-negative bacteria. It is shed continuously by living cells and released in quantity when they die, and it is not destroyed by the conditions that kill the organism. Autoclaving, sterile filtration and lyophilisation all leave it substantially intact. Sterility and low endotoxin are therefore separate properties: a preparation can be sterile precisely because the bacteria in it were killed, and carry their membrane fragments as a result.

The routes into a laboratory material are mundane. Water is the usual one, followed by glassware, plasticware, chromatography media and any reagent of biological origin. Uehara and colleagues traced an endotoxin excursion in cultured epithelial cell sheets back through the culture supernatant and the unused medium to a single purchased reagent, cholera toxin, which exceeded their criterion value across three separate product lots while every other reagent tested passed. Their recommendation is the relevant one here: endotoxin in reagents should be measured in the facility doing the work, or confirmed by an adequate certificate of analysis from the manufacturer (Regenerative Therapy, 2024;27:230–233; PMID 38596824, DOI 10.1016/j.reth.2024.03.022).

Note the structure of that finding. The contamination did not come from sloppy technique. It came from a catalogue reagent that arrived with the problem already in it.

Why can a chromatographic purity figure not detect it?

Three reasons, and they compound.

The first is concentration. Endotoxin matters in cell culture at nanograms per millilitre and below. An HPLC purity figure is an area ratio in which anything at that level contributes essentially nothing to the total integrated area. It is not that the method reports a small number for endotoxin; it is that the quantity never rises above the noise.

The second is detection. Reversed-phase HPLC with ultraviolet detection sees what absorbs at the chosen wavelength. LPS is a lipid-and-polysaccharide assembly, not a strong chromophore at the wavelengths used for peptide bond and aromatic residue detection, so it contributes little signal even where it is present.

The third is that area percent is a ratio internal to the chromatogram. It compares the sample to itself. A contaminant that produces no peak does not enter the denominator, and its absence from the calculation is indistinguishable from its absence from the vial.

What concentrations actually change an experiment?

Lower than most people assume. Schwarz and colleagues measured endotoxin in commercially available recombinant proteins, found contamination levels broadly in the range suppliers stated but some higher, and then stimulated monocytic THP-1 cells, primary human monocytes, monocyte-derived dendritic cells and primary human CD1c+ dendritic cells with LPS across a range of 0.002 to 2 ng/mL. CD1c+ dendritic cells in particular were activated by minimal amounts of LPS equivalent to the contamination they had detected in some commercial proteins, an effect closely correlated with the high CD14 expression those cells showed after 24 hours in culture medium. Their conclusion states the practical consequence plainly: when working with cells that are particularly sensitive to LPS, even low endotoxin contamination may generate erroneous data (PLoS One, 2014;9(12):e113840; PMID 25478795, DOI 10.1371/journal.pone.0113840).

The failure mode this creates is specific and well documented. Wakelin and colleagues reviewed the problem for Toll-like receptor 4 agonists and noted that endotoxin contamination of bacterially derived recombinant proteins has been held responsible for effects attributed to those molecules themselves, adding that conventional methods of detecting and eliminating LPS may lead to erroneous results (Immunology Letters, 2006;106(1):1–7; PMID 16765451, DOI 10.1016/j.imlet.2006.04.007). Where a readout is inflammatory signalling, NF-κB activation, or cytokine release, LPS is capable of producing the result on its own. The contaminant and the hypothesis point the same direction, which is the hardest kind of artefact to notice.

Gorbet and Sefton made the same argument for biomaterials, observing that endotoxin contamination is hard to avoid and must not be ignored, that in the relatively few cases where it was known to be present it clearly affected the biological response and confounded any effect of the material, and that routine endotoxin testing of both materials and the reagents used to evaluate them is the responsibility of every scientist working in the area (Biomaterials, 2005;26(34):6811–7; PMID 16019062, DOI 10.1016/j.biomaterials.2005.04.063).

How is endotoxin actually measured?

By a bioassay, not by chromatography. The established method uses limulus amebocyte lysate, derived from horseshoe crab blood, in which a clotting cascade responds to LPS; the compendial version is the bacterial endotoxins test. Results are expressed in endotoxin units, which are defined against a reference standard preparation rather than as a fixed mass, so EU figures are not directly interchangeable with nanograms without stating the standard used.

A recombinant alternative exists. Maloney and colleagues describe recombinant factor C as a synthetic alternative to horseshoe crab blood for endotoxin detection, motivated in part by the collection burden the traditional assay places on wild horseshoe crab populations (PLoS Biology, 2018;16(10):e2006607; PMID 30312293, DOI 10.1371/journal.pbio.2006607).

What matters for reading a certificate is simply that this is a different test. It has its own sample, its own units, its own interferences, and it appears on a certificate only if someone ordered it.

What do the certificates on this site report?

Five certificates are currently published, all issued by Janoshik Analytical: GHK-Cu batch 2026-03 and Retatrutide batch 2026-03, tested 11 March 2026; MOTS-c batch 2026-03 and NAD+ batch 2026-03, tested 20 March 2026; and BPC-157 batch 2026-03, tested 22 January 2026.

These report chromatographic purity and mass confirmation. None of them is an endotoxin determination, and none should be read as one. Stating that plainly is more useful than leaving it to inference, because the inference people draw from a high purity figure is usually the wrong one. Where an endotoxin figure is required for a given experiment, it has to be requested as a distinct test on a distinct batch sample, or measured in the receiving laboratory.

The short version

Chromatographic purity and endotoxin are independent measurements. A purity figure cannot detect endotoxin, because the relevant concentrations are orders of magnitude below what the method resolves and LPS produces little UV signal in any case. The published literature shows contamination at those concentrations altering cell responses and being mistaken for the activity of the molecule under study. If an experiment is sensitive to LPS, the endotoxin figure is a separate number that someone has to have measured, and its absence from a certificate means it was not measured rather than that it was low.
